On June 2, 2007, Kljestan made his debut for the senior national team under the direction of Bob Bradley, his former club coach. In a 4–1 victory against China in a friendly match held in San Jose, Kljestan contributed an assist on the game-winning goal scored by Benny Feilhaber. Later on during the summer of 2007, Kljestan was a part of the United States national team that competed in the Copa América tournament.

During the qualification for the 2010 FIFA World Cup, he played primarily in the central midfield position and contributed three assists. He was a frequent starter.
